Migrating from Cliniko to Praxi

This guide walks a Cliniko-using practice through a complete move to Praxi. Praxi has a built-in Cliniko parser, so column mapping is handled automatically from your exported CSV files. A direct API connection option is also available.

Who can run the migration

  • Practice Owner
  • Practice Manager

You will need:

  • Administrator access to your Cliniko account
  • An active Praxi account (your 30-day Pro trial is a good time to run the migration)
  • Roughly 1–2 hours for a sole trader; 2–4 hours for a larger practice

What gets migrated

DataStatus
Clients / patients (demographics)Full — name, DOB, gender, contact details
Medicare numbers and IRNsFull
DVA and healthcare concession detailsFull
NDIS plan informationFull where present in Cliniko fields
Referring practitionersFull — GP name and provider number
Appointments (historical and upcoming)Full for the date range you export
Practitioners and AHPRA numbersFull
Locations / sitesFull
Service types / appointment typesFull
Clinical notesImported as participant documents or converted to Praxi format
InvoicesOff by default — enable in the wizard's entity selection if needed
Payments and outstanding balancesOff by default — Praxi recommends starting billing fresh
Start fresh with billing Praxi does not import Cliniko invoices. This is

intentional — Medicare provider numbers, payment gateways, and fee schedules need to be configured for Praxi's billing engine anyway. Outstanding balances can be recorded manually as a journal entry. :::

What Cliniko does not export

Cliniko's standard CSV exports do not include:

  • HICAPS claim history — reconcile outstanding private health claims in Cliniko before cutover.
  • Online booking configuration — rebuild your online booking availability and rules in Praxi after cutover.
  • Invoice and payment history — not included in the standard patient export. If you need a record, export invoices to PDF or CSV from Cliniko's Reports section before cutover.
  • SMS / email message history — not included in the data export.
  • Appointment statuses beyond Appeared / Did not arrive — complex status history is not preserved.

These are Cliniko's export limitations, not Praxi's.

Step 1 — Reconcile in Cliniko before cutover

  1. Run end-of-day reconciliation and confirm no outstanding HICAPS claims.
  2. Process any pending Medicare online claims through your existing path.
  3. Note any outstanding client balances you will want to record in Praxi.
  4. Plan a cutover window — after end-of-day is recommended.

Step 2 — Export your data from Cliniko

Cliniko exports data by entity type. Run each export separately.

Export clients (patients):

  1. Log in to Cliniko as an administrator.
  2. Find the data export option — it is typically under Settings or Patients, though the exact menu path varies by Cliniko version. If you cannot locate it, refer to Cliniko's own help centre or contact Praxi support at hey@praxi.au.
  3. Export your patient list as CSV.
  4. Save the file — it will be named something like patients-export.csv.

Export appointments:

  1. Find the appointments export in Cliniko's Reports or Appointments section (the exact menu path varies by version).
  2. Select a date range — we recommend 24 months back and 12 months forward to capture recent history and upcoming bookings.
  3. Export to CSV.

Export practitioners:

  1. Find the practitioner list in Cliniko's Settings area (exact menu path varies by version) and export practitioner details including AHPRA numbers and provider numbers.

Export clinical notes (optional):

Cliniko notes can be exported per patient in PDF format. For a large practice, do this selectively (e.g. only active clients with recent notes) rather than exporting every historical note.

Cliniko API option If you prefer, Praxi can connect directly to

Cliniko's API instead of working from CSV exports. In the Praxi import wizard, select Cliniko and choose Direct API transfer. You will need your Cliniko API key — find it in Cliniko's own settings area (the exact location varies by version; Cliniko's help centre can point you to it). The API connection is the most complete option and pulls clients, appointments, and practitioners in one step. :::

Step 3 — Open the Praxi import wizard

  1. In Praxi, go to Settings > Data Migrations (or search "import" in the command palette with Cmd+K).
  2. Click New Import.
  3. Select Cliniko as the source system.
  4. Upload your CSV file (or choose Direct API transfer and enter your API key).

Praxi recognises Cliniko's CSV column headers automatically and maps them without manual intervention. You will see a mapping preview showing:

  • Source column — the header from your Cliniko export
  • Praxi field — the field it maps to
  • Confidence — green for high confidence, amber for review

Step 4 — Review and validate

Praxi runs a full validation pass before importing any records. Review:

  • Medicare numbers — Praxi validates the 10-digit checksum and IRN.
  • Phone numbers — Australian mobile and landline formats are normalised.
  • Referring practitioners — GP provider numbers are validated against the expected format.
  • Duplicate detection — Praxi checks for existing records matching by Medicare number, email, mobile, or name + DOB.

Download the error report for any rows that fail validation, fix them in the CSV, and re-upload.

Step 5 — Import in phases

For a smooth migration, import in this order:

PhaseWhat to importWhy
1PractitionersClient records reference practitioner IDs
2LocationsAppointments reference location names
3Service typesAppointments reference service type names
4ClientsCore records — import these first
5AppointmentsRequire clients and practitioners to exist first
6Clinical notesRequire clients to exist first

Step 6 — Post-cutover verification

After importing, verify:

  1. Spot-check 20 client records — confirm name, DOB, Medicare number, and contact details match Cliniko.
  2. Check record counts — compare total client count in Praxi against Cliniko.
  3. Verify upcoming appointments — confirm dates and practitioner assignments for the next two weeks.
  4. Test search — search for clients by name, Medicare number, and email.
  5. Configure billing — set up your Medicare provider numbers, gap fees, and payment settings in Praxi's billing section before processing any claims.
  6. Send a test appointment reminder — confirm SMS and email notifications are routing correctly.

After cutover

  • Keep read-only access to Cliniko for at least 3 months so you can cross-reference historical records.
  • Cliniko invoices and HICAPS history remain accessible in Cliniko during this period.
  • Configure Praxi's Medicare online claiming (Tyro Health Online integration) before processing Medicare claims.

Rolling back

If something goes wrong, you can roll back the import within 30 days:

  1. Go to Settings > Data Migrations > Import History.
  2. Find the import and click Rollback.

Rollback soft-deletes all records created by that import. It does not affect records that existed in Praxi before the import.
